- Algorithms on PAM and BLOSUM Matrices
PAM and BLOSUM matrices algorithm are used for the comparison of sequences and in the database searches. BLOSUM matrices with higher numbers and PAM matrices with lower numbers are both designed for comparisons of closely related sequences. BLOSUM matrices with lower numbers and PAM matrices with higher numbers are designed for comparisons of distantly related sequences. The similarity of sequences is not known then we can use default PAM 250 and BLOSUM62 matrices are used. PAM matrix is used in global alignment and BLOSUM matrix in local alignment.
