In the present study, two datasets of 500 and 1000 molecule obtained from NCI were docked to HIV-1RT molecules. In addition 1000 copies of known HIV inhibitor nevirapine were also prepared and docked using the parallel version of Dock6.2 on different number of cpu’s. Each dataset was supplied to 1,2,4,6,8,10,12,14 and 16 cpu’s on a 8 node Rocks cluster and the speedup and performance of dock was monitored for each dataset. The docking shows a considerable speedup as the processing unit were increased. Better results were obtained at 10 and 16 cpu’s and with larger datasets. Also a good performance was observed when 1000 copy dataset of the ligand nevrapine was used.
