Rice is not only a major food for the world population but it is also a model species for genomic studies in plants. Draft genomic sequence of two subspecies of rice, Oryza sativa, and japonica and indica ssp. are publicly available. Protein fold is known to be an important clue for detecting possible biological functions. The study of the structure-to-function relationships usually relies on an effective protein structure retrieval and classification methods. In the present study the putative function of gene near BAD2 locus of rice at chromosome 8 were elucidated by using the homology modeling / fold-recognition methods. In silico methods for this involves the software programs such as 3D-PSSM and SWISS-PROT. 13 genes showing hypothetical proteins near BAD-2 locus of chromosome 8 were taken for structural based function prediction. Out of the 13 genes, the structure and putative function of 11 genes were predicted using 3D-PSSM. Putative function of 2 genes (GI 37806035 and GI 4345600) using 3D-PSSM were not found. 3D-PSSM is good software for threading as structure and functions of most of the proteins were elucidated using it. In silico methods for the prediction of structure and function of unknown/ hypothetical protein can be successfully used to facilitate the wet lab experiments.
