Homology searches really meant to those "similarity” which arises due to inheritance from a common ancestor". Computationally homology was determined by using various alignment programs- BLAST, FASTA, PSIBLAST, CLUSTALX, TREE VIEWER, and CLUSTALW. Homology search tools showed that BAD-2 gene (chromosome 8) is homologous to BAD-1 (chromosome 4) across the rice genome. Multiple alignment of amino acid sequence of BAD-2 (fgr), BAD-2 (non fragrant) and BAD-1 showed some sequences which are highly conserved in BAD-1 and BAD-2 ( non fragrant) and these sequences are believed to be required for functional activity. These conserved regions were absent from the truncated version present in fragrant rice varities. Analysis of sequences in genes from other crops showed that same type of BADs from different crops were more closely related than different BADs from the same species. This may infer a distinct and important role for each of the two BADs separately.
